Before you go Buy a money stamp(収入印紙 shunyuinshi). 3000yen single entry/6000yen multiple re-entry. Get this at the post office. Bring your passport and gaikoku-jin tourokusho (alien registration card, otherwise known as your "gaijin card"). Ask for half a day off or more depending on where you live in respect to Niigata Airport. Unless it is work related, your CO will not give you shuchou status for this. (Some cities may give you special leave.) Note- Although there was previously a passport office at Naoetsu Port, as of fall 2005 it has closed.
Once you're there Ask the officer for the re-entry permit form. In Japanese, this is called sainyukoku (再入国). Take a payment form from the desk and attach your money stamp to this form. Hand in both forms and give them your passport and alien registration card. When you are finished, make sure you receive an "embarkation for reentrant" card. YOU NEED THIS TO REENTER THE COUNTRY. They do not accept normal embarkation cards. Check to make sure that the correct dates are written on the re-entry pass.
Immigration Office Information Most people will want to come to the Niigata Airport Office, but for those in the southern part of the prefecture Nagano may be slightly more convenient. Also, for anyone visiting Tokyo on a weekday, the Tokyo Regional Immigration Bureau in Minato-ku has jurisdiction over Niigata and can save you nenkyu and is easy to navigate. How to get there: Take the bus or train to Niigata station. Take the airport bus from Niigata station to the airport. The price is ¥350 and schedules can be found here. Do not go inside the building. The entrance is on the outside. Look for a place that says, 入管 or immigration/customs.
Enter the building from the right side of the outside of the building and go to the 2nd floor.

Take JR Yamanote Line to Shinagawa station. Exit at the Konan-guchi (East Exit).
Follow signs for Tokyo Regional Immigration Bureau (prominent and in English) to the bus stop.
Board either the Toei “Shinagawa Futo Junkan” or “Tokyo Nyukoku Kanrikyoku Orikaeshi” buses, and exit at the “Tokyo Nyukoku Kanrikyoku mae” stop.
The convenience store on the first floor of the bureau sells money stamps. Once you have the appropriate stamp proceed to the second floor and go to the sainyukoku area. Make sure you have both the payment slip and application filled out, then take a number and wait.
